On every performance engine I have built, I try to achieve zero deck height, which is the piston top is flush with the top of the cylinder or engine block deck. On my polaris 700 engine, the pistons are .070 in the hole at TDC. This is counterproductive to producing max power. Can my cylinders be cut, or will this damage the nikasil plating? If not, can the head be milled for a bump in compresion? If so, how much?

I can't answer your question but they sell high compression pistions for these and that should do the trick. My friend put some 10.5:1 in his RZR and it was a very noticeable difference.

I havent been able to find high compression pistons for the 700. Im having cometic make me a .020 head gasket, which is .020 thinner than stock iirc. Should provide a little bump and work well with the stage one cam and heads from bikeman.
